JK Suspension sagging

I have a short arm RE lift (3.5") and approx 3200 mile on an 08 Rubicon JK 2 door. Last time out the rear passenger tire was rubbing on the rock rail and the jeep was lower on the passenger side. Is there a procedure to follow to find what is wrong. I was thinking to level the axle and take measures from there. Is there a reference point for measuring the RE suspension components? Any help would be appreciated.
