2006 Wrangler in limp mode

I just bought my first jeep and am getting a crash course in issues. Bought an 06 Wrangler that is modified, 35's, lift kit, etc. After having it for a day or two, it's going into limp mode. Took it to my mechanic who is not a jeep expert, but a good mechanic. I changed the fluid and filter first thing, they were in good shape, not burnt or clogged. It's showing a check engine light, and throwing a lot of codes. My mechanic checked all the sensors related to the transmission and the codes, and all seem to be reading correctly as far as voltage/resistance go. He thinks that the computer for the transmission needs to be programmed.

The codes that I get are as follows..

From looking around on the jeep, i did find a very small box that is labeled as a speedo corrector with some dip switches on it. My question is, if the gears in the differentials were changed, or just with the current setup and stock gears, would that throw things off enough to cause it to go into limp mode? I've read a little about these programmers, and wonder if that would solve my issue, or if it needs to be taken somewhere to be programmed? Have read so much about limp mode that i'm dizzy. There seems to be a million things to cause it.

At a point where i'm just frustrated and need some expert help. Appreciate anything you all could help with.

Have you checked to see if the latest transmission flash is on it? Assuming it is an automatic..
