go right through the cowl. you will see some foam right behind the side panel. just poke a screwdriver through first and you can fish wires right through it no problem. if i had pictures id post them. ill post tomorrow if someone doesn't beat me to it

On Both sides of the cowl there is a hole designed for this purpose. In mine, it was covered with a black plastic film. The hole is about 2 inches in diameter and located about 3 inches in andn 4 inches down from the upper corners of the cowl. Look for the circle, and then poke it with something and you will see it is a flexible plastic. You can poke a wire straight through it. Its as easy as can be, just unfortunately disguised. The Drivers side is easier since the passengers side is behind the battery tray.

If you have an auto you can go through were the clutch would be. I did mine through there.

On the drivers side there is a hole for the washer fluid for the hard top to pass thru! On the passangers side there is the same hole (for RHD jk's) under the black sound deadening materinal behind the battery, it ia large enough to pass a cb antena with the fitting thru, it comes out behind the glove box! I know I ran wire thru it last night!
