Gearbox Issues NEW JK

I have 09 JK 2 Door and am having issues with my Manual Transmission.
Shifting in all gears is somewhat stiff and 5th and 6th are a nightmare. When shifting into 5th sometimes when releasing the clutch I get a loud grind and have to pull it back to neutral and shift again. Shifting into 6th is very stiff and sometimes I cannot shift out of 6th. (it takes a few times).
The dealer here (Dubai) has you bring it in for 600 mile check and my 3000 mile service will happen next week. I did add an OME 2.5 lift but I have a hard time believing that the lift is causing this... Thoughts?

My second transmission did that, the third transmission seems fine.
