I finally picked up the axles after being out of town since Christmas.

I have a few concerns, mostly with the rear axle.
There is a large weld bead along the rear axle tube. If this is a normal thing on JK axles then that's fine, but otherwise, this leads me to believe that the weld bead i there to correct a bent housing. I don't want the weld bead there and will have to grind it off. I just don't want the axle to become bent when I grind the weld bead off.

The other minor thing is that the backing plates on the rear disc brakes are all bent up. Again, this won't be a problem so long as they are unnecessary like the front ones on the TJ's. I will just take them off like I did with my TJ.

This bracket it also bent, it's next to the outside of the weld bead. I'm not exactly sure what it's for, but it will most likely get ground off too because it is where I want my LCA brackets to end up.

Another thing that might be a problem, but I'm not real sure, is this piece on the pinion flange. It doesn't sit flush. The pinion and axle shafts do turn though. It may be an insignificant piece to the pinion bearing and seal.

Being shipped via truck you're lucky they're even still on the pallet.
The housing weld I would leave, as it must be there for a reason possibly housing alignment. If it's in your way work around it.
The backing plates will be very easy to bang back or like you mention, just remove um.
The bent bracket, from what I can see in the pic, looks like it may be the upper arm bracket??
The tin thing on the pinion is just a dust seal shield, no worries.

X2 on the above.

The housing weld is normal, or at least I have the same weld.

The bent bracket is for the parking brake cable.

I wouldnt worry about grinding that weld bead off, especially since you are going to weld other brackets on the front of it. I would plan on changing the pinion flanges to regualar yokes, I have heard the front flange is not square and not concentric. Talk to JE Reel about it, he has the correct yokes. I would leave the brake dust shields and just straighten them.
